The way the company is making makes me pretty sure she's in. But if that's not enough for you, in the last DLC for 1/2 Genie, they dropped massive hints. Pretty much like what Bayonetta 2 did with the fight club note and Rodin.
In the story, she goes on and on about how she's hosting the "ULTIMATE slumber party" and "EVERYONE is invited." Emphasis theirs, highlighted and in bold. When you reach the end credits her uncle tells Shantae that he's proud of her and that she needs to get ready for tomorrow. When she asks why, he gives her a vague answer and says that she needs to be well rested and ready to go.
I'm not bullshitting here, I'm pretty sure they couldn't be more obvious if they tried. I can't tell you if she's a character or an assist trophy, but it's not hard to connect the dots here.

If anything Shantae is a platformer first and a brawler last. Therefore I want Shantae's mobility to be front and center. The combat mechanics are simply "don't get hit" which would mean you won't have to change the core game stats.
Where the complexity comes from is the angles of where attacks come from. Now we're dealing with 360 degree directions Shantae needs lateral evasion as much as vertical. And side-stepping in tune with your whips and enemy's attack patterns is more or less jumping laterally. You have to be careful with how far and how short you need to step as to avoid the attacks and to get around the terrain around you. Of course throughout the game you will get more upgrades that will cover more blind spots and transformations for mobility options. But the formula has to change a little if we're entering the third dimension because a new axis means a new variable to consider.

Out of all the other problems with HGH stemming from it being a modular stretch-goal compilation - it also allows shit like this to happen. I like transformations to have different styles of mobility and combat and still be meaningful. I want elephant to sacrifice jump but you can tank physical attacks and pick up AND throw anything. Monkey is smaller and lets you climb walls but has little power and no magic. Mermaid lets you swim freely in any direction underwater and use magic any time (because you can speak magic words in mermaid form) but you have a limited range fin attack. HGH from what I've seen just has power creep with transformations. They're kikestarter obligations, not well thought out gameplay mechanics.

I mention side-stepping in rhythm where your short or long hops determine how far you dodge. If dodging has to be a mechanic then make it like jumping laterally rather than invincibility roll. If you miss-time you take the hit or if you miss judge then you fall off the edge. Dashing/dodging too much in succession without rhythm will make you trip. Dashing in rhythm is still slower than sprinting full speed. But dash once into a sprint and watching your step until you need to dash again; like to do a 180 degree quick turn to avoid an attack where you'd slide before turning around normally. Shantae will have to have some weight in a 3D space, but in return Shantae will be acrobatic with her 360 degree free movement.
