Firstly, everyone in Mario is an actor playing a role. That's why they're randomly friends who go golfing or karting on weekends. SMB3 is literally a stage play. The characters are type-cast actors to fit roles.
So it's entirely possible that the actors that are the koopalings were, in SMB3 and SMW, Bowser's children, but now they are simply underlings because later scripts changed.
If you're looking for a linear timeline and a consistent canon in Mario of all things, you're looking in the wrong place.

Bowser is a king, usually. He can get Koopa pussy whenever he wants. Accidentally impregnating a few in his lifetime. And some Koopalings like Larry and Morton look so genetically different from each other, no fucking way they had the same mother.
Bowser's had so many one night stands, he can't even remember who were the slags that gave birth to his children. In Super Mario Sunshine, he even lies to Bowser Jr. that Peach is the mother to hide this fact.

Waluigi is not a member of the troupe, he's just Wario's friend that likes to play sports with them. That's why he never appears in the Mario series proper.
The babies who played Baby Mario, Baby Luigi, and Baby Bowser in Yoshi's Island are the children of the original Mario, Luigi, and Bowser actors. They later assumed the roles of their fathers when they grew up and their dads got old, starting with NSMB U.
Bowser Jr. in Sunshine is the same child actor who played Baby Bowser in Yoshi's Island. They made the subject of Bowser Jr.'s mother a point that's touched upon in the story as a way of honoring her memory.
The Koopalings, however, were in no way related to the original Bowser, unlike Bowser Jr. They are just some child actors.
Mario and Luigi are married to small, old, Italian women IRL.
Mario and Luigi are not real brothers, but they are actual Italians. Mario is from Ferrara and Luigi is from Palermo.
There are no main Peach, Daisy, or Rosalina actresses. They just cast the whoever the most popular flavor of the month models are at the time each play/game is performed/made.
The Toads and enemies are just extras, aside from a few notable exceptions.
