Both those games are mediocre at best. Neither of them use the proper game design philosophies we've figured out over the past 40 years. In film equivalent, they're a college drop-out fucking around with a camera thinking he's being "smart".
Gameplay takes the backseat in those games, in order to tell a terribly boring and poorly written story. Even if the gameplay has relation to the story, it's nowhere near where we've been before: Deus Ex ties in the story and worldbuilding to each portion of gameplay, and Alpha Centauri combines the tricky political stuff with the exploration of an actual foreign planet. Both these games have major flaws, but neither have the issues Undertale and DDLC have.

"Decisions influence the plot" is a writer's nightmare, not even the best DM can account for every possible action a player takes. This is why game mechanics exist, to limit the number of options you have. We will not be able to have Fallout 3's advertised "infinite endings" for a very long time.
