Terraria comes to mind in terms of crafting stuff. If I spawn near a snow biome I like to build a small base in an icy cave with a campfire. I might get flak for this but Skyrim also has nice autumn-like atmosphere for brewing potions, etc. I would say Two Worlds 2 As well but most of the game kinda takes place in a desert land or an oriental village so autumn doesn’t really show but it has a good crafting system where you can pretty much combine anything. I mostly played it to make my own spells since that was the funnest part of the game for me

Dragon Quest Builders, put a wall of stone around town asap and you can get to work on your pirate ship or giant brick slime town layout without having to go downstairs every few minutes because hammerfaggots are wrecking everyone's shit.
Put up windows in your cafe so you can see the giant boobs you built in the distant hills while you cook.

Atelier games are so fucking comfy, but they ALL have some sort of deadline system though, don't they? The only one I've played is Ayesha+ and while a fantastic game, the ever-looming deadline sorta kept it from being complete comfy and letting you move at your own pace, though I understand it's there for story purposes and don't hate it for that. I actually wasn't keeping track of my days and almost didn't make it back to fight the final boss. I had TWO days left when I landed on the map place for final boss, I was cutting it close and then some.
God I had such a great time with this game though.
Ayesha (all of the girls really) are so fuckin cute.

In chapter 1 I kind of hated having to leave my built-up town to move on in the storyline, I had started to build a second tier to the village a good 8 or 10 blocks above it, making a staircase that would go up to it, but I hit some sort of height-limit for building.

The Mana Khemia games are basically Atelier without the time limits. To be exact, you do have a time limit, but time only advances when you progress the game's main story. Anything you do that isn't progressing the story doesn't count toward the passage of time, letting you explore the world at your leisure and get autistic with your gear in a way the main Atelier games just don't allow.

Digimon World New World Order has a camping option you can eventually unlock to cook food while you're traveling with your Mons.

The whole game (all 4) is about growing your skills at your own rate, craft tools and weapons, explore the forests and ruins with your waifus and tend a farm on the side.
You go to the dictionary and "comfy" is defined with a screenshot of Rune Factory.
If you want to emulate, especially on Android, go for Rune Factory 3 for the DS, but if you have a 3DS or can emulate that, go for Rune Factory 4 as it's objectively better (except on the girls)

There's only one part of the story that has a time limit and it's extremely generous. It's possible you've already completed the requirement beforehand even. The real issue with it is the true ending is missable although not hard to get as long as you do your best.

The one and only one thing Skyrim was ever good for was turning it into a camping simulator with weather/hypothermia/food mods. There is nothing quite as comfy as setting up your tent in some wind-protected cliff overhang, lighting a fire, and cooking your dinner.
I'd generally like to see an RPG in which the resting function is or may be used for various relaxing stuff like chatting with your party members or something like that. Not any of the fast-paced minigames though, mind you - the entire idea would be to make it as comfy for you as it would be for the characters.
You could even use those moments to do some character building for said characters - show a little cutscene of the otherwise haughty and arrogant mage quietly smiling to himself as he watches over his sleeping companions. Or the party loli (which naturally is 300 years old) being all cuddled up to the party MILF.

The PSP version of the first game also had horrendous load times, at least in regards to UMD. I'm not sure if it was the case in Japan as well (wouldn't put it past NISA to have caused it), and while I hear digital format helps in that department I don't know to what degree.
The western PS2 versions also have typical NISA bugs, especially in the postgame, so be warned.

Not so much "downtime", but that is kind how skits in Tales handle, giving optional scenes and additional world building/characterization/humor, the triggers for viewing varying (be it plot progression, working on a particular sidequest, performing X Y number of times, etc). Not sure if it's quite what you have in mind, but still.

I fucking hate Darkest Dungeon, but I love the way they handle camping, every character has their own list of camping skills and take up x amount of your downtime. It's intentionally cozy to take the edge off of how oppressive dungeons are supposed to be. I'd love to see someone jack that mechanic and put it in a one of the D&D rpg's.

While the 4th generation games de-emphasized it, Monster Hunter Tri/3U has a pretty strong emphasis on foraging for materials and crafting your own supplies, managing resources, bartering for goods, etc. Moga Village is 110% comfy, too. Though admittedly I'm just a sucker for coastal environments and nautical motifs.
