The biggest issue is that square enix has a pretty bad reputation when working with third parties. If I recall correctly there was a western studio working on a FF title and halfway through development SE turned on them and began to passive aggressively sabotage them. For example demanding they deliver the entire game's source code by fax machine, or declaring that the latest builds they were looking at weren't final fantasy. In desperation the devs sent them pics of FF12 and Square still claimed it was not FF. So I am not sure if they would give him the creative freedom he needs to realize his vision. Then again he is Japanese living in Japan so perhaps they will be more open to collaboration this time.

as an actual director, yoko taro seems to have a strong skill of managing people and getting things produced. Nothing in Nier Automata feels like it was produced poorly, there's some thing that feel cheap but not low quality cheap, cheap as in the abundance of text only dialog, but even the text only dialog strikes with an impact that many games with full in-engine, in-game cutscenes with perfect syncing and wild camera work with performance by actors that all together cost 400k for just a minute and a half scene. Taro directs his team to make that 30 seconds of reading more impactful based on scenery, musical cues and everything built up in the characters and it nails its delivery inexpensively, effectively, and quickly. It took an hour to set up the scene and implement the text, trigger a few already done animations and cue in music at certain points by the guy creating the scene. It took one guy to review it and another to bug test it for 15 minutes each. 3 people for an hour and a half's work and no expensive productions, no wasted time, and good results.
Look at the problems of the final fantasy games lately. It's SE's flagship series and it's gone over-budget in the two worst ways, time and money. Horrendously over-budget in both regards and the return's while in the millions of units, haven't been the 9/10 game the series needs.
He's not just a weird dude who writes exciting stories and directs games in interesting ways, he's an extremely effective producer.

Theres a few problem with your statement, first of all, Nomura didn't fucked up, he was tied with KH3 and FF7 so the project was given to Tabata. Secondly, Yoko Taro is an independent dev with no ties with SE other than Yosuke Saito, the producer. Thirdly, Yosuke Saito is from another division of SE that have nothing to do with FF series, he's mainly work with Dragon Quest series. DQ and FF rarely overlap in term of development, in fact, both are considered as competitor even though they are from the same company.
If anything, the FF comment by the producer is just a jab at how the series costing the company millions of dollars while Nier, despite the smaller budget than FFXV, manage break expectation of everyone.

of course this isn't commentary on the absolutely remarkable direction the game used, the superb acting from the japanese VAs, the remarkable pacing, the fantastic use of camera alone to change the game to entirely new genres, and a whole bunch of other far bigger and better things than "the combat wasn't mindblowingly new or deep" or "the sidequests are shallow."

I mean holy fuck, the game establishes switching perspectives in the final third of the game and then makes the entire finale of the game about viewing the events from the others perspective at a fucking insane pace. The constant switching between segments of game play culminating to the final boss where you make the decision on who you want to fight as. It was a moment of sheer brilliance and utter mastery of game directing. I don't know how anyone can overlook that. Nothing like that has ever been done before.
