The direct fiber connection to SERN is a gigantic ass pull and makes no sense whatsoever, but it's fun so who cares.

The fact that they keep pilling up plotholes after plotholes around it is the real problem. At one point it gets so stupid that you start to wonder if there is not some kind of external entity beside the gang and the Rounders trying to stir the events toward a specific outcomes.

SERN's server has the first D-Mail logged using mass surveillance, if it stays in the server for too long, SERN's agents determine that it was sent back in time and send the rounders to kill everyone. If they delete it, then SERN never knows that the time machine exists, never obtains the time machine, and never establishes their dystopian dominion over the world.

Since SERN never creates a dystopia, Suzuha never is trained by the rebellion and is never sent back in time to get the IBN 5100. Therefore Suzuha never crashes into the conference building and the presentation isn't cancelled and therefore Kurisu gets murdered, which ends the Alpha field and starts up the Beta field which leads to WWIII

Once a D-mail significant enough to change the past is sent, the entire world is rewritten to match the new past. When they're sending new D-mails to undo the old ones, the world rewrites back to a world where neither D-mails happened in the first place. Once they got back to the first one, that was the only significant D-mail they ever sent.

That one's special, it was sent using a special format that was custom built by Okabe and Daru specifically for the purpose of getting to Steins;Gate. It's not that far-fetched to assume it was built with security protocols to keep it from being picked up, since they knew what they were doing and had future tech.

Pretty much, it's definitely the odd ball out. Zero didn't go into much detail as to how exactly that D-mail was created, but it would be pretty dumb to try to send it without taking into account the server which caused the events of Zero in the first place.

The Alpha world lines are the ones that lead to **SERN's dystopia, it's caused by that Kurisu D-mail because it's stored in SERN's servers and leads them to Okabe, when it was sent, the world reconstructed to the Alpha setup of:

D-Mail in the Server -→ Rounders sent to Lab –→ Mayuri Killed –→ SERN steals the time machine –→ SERN takes over the world —→ Okabe creates the resistance —→ Suzuha goes back in time for the IBN 5100**

The D-mail is the root cause of the events of Alpha world-lines, so it's always in the servers. The erasing thing happens when a second D-mail undoes the first, like Faris sending a D-mail to save her dad, then sending another one telling him it was all just a joke. The effects of the first were nullified so both were erased, then you end up with a previous worldline where Faris never sent any D-mails and her father never received any and died.

Since Okabe's actions after receiving the Zero-mail made it to where it was never made in the first place, the world was rewritten to Stein's;Gate, where no D-mails have ever been sent, and Kurisu's research never causes WWIII
