The reason we never saw cloaking fed ships was because sec31 had exclusive access to the tech- and we never saw section 31 till ds9.

Another reason we never saw them in fed ships could be…

they were cloaked

I think that giving Sec31 their own ship, let alone their own fleet, would be a terribad idea for any Star Trek writer to let out of their head. It kind of destroys their character and just turns them into a cut rate obsidian order.
