What most indieshit does is just use RPGmaker, Unity, or similar game making software. So Undertale's maps become a series of flat boxes. Even making the music is incredibly simplistic, there's some software I remember Devi Ever talking about on a stream that you just randomize a few settings and you have some bullshit that sounds like music.

There really wasn't much reason for all the art to be lackluster, along with the gameplay, the maps and so on. It all comes down to a lack of ability on behalf of the people behind the game. Though they apparently were decent about the writing which is what enamored most people that got into to varying degrees.
