So Jesus is spiritually present in all places, and physically present bodily in the communion. So if that’s the case, how is there gonna be a “Second Coming”? He’s here bodily and spiritually, how can you say he’s gone and will come again?

Yes and no. In the form of the Holy Spirit he and God are. During holy communion he does enter into the bread and wine again through the power of the Holy Spirit. Outside of that though no and he will remain in heaven until it is time for his second coming to establish God's kingdom on Earth.

He is not literally here bodily until the second coming. Bread is not literally him. Protestant Christianity doesn't have this contradiction that you noticed.
