It was a contingency to demoralize the Japanese further. Americans only wanted Tokyo to symbolically survive to serve as seat to a puppet government postwar. There were plenty of estimates and plans for the complete annihilation of Tokyo and other cursory ones about Kyoto if command fled Tokyo to continue fighting.
Like all military planning, that doesn't mean it was specifically thought to happen or wanted to, but it was evaluated and if Downfall was to happen and a war of attrition started, it would've been far more likely to happen.
