What are your standards? Just something better than Naruto which is a pretty low bar or a documentary on ninjas with a plot? Ninjas in history are pretty boring. The only cool ones were dissidents that fought the samurai when ninjas were specifically outlawed. For the most part they were tricky bums which has a certain hobo appeal. Most of their real techniques were about trying to evade and escape from the reach of a katana which by law only the samurai class were allowed to have that specific blade length. That's why they were so sneaky. It would be cool to see an anime about the sneakiness of ninjas but it's not going to be action packed. It would be basically really tense and the pay off is the ninja MC getting away and never defeating the samurai. A win for a ninja isn't some badass assassination. It's escaping.

Lone Wolf and Cub and Path of the Assassin are the best interpretations of ninjas I've seen in manga. Many of their tricks, jobs, and training are well explained. Like how they use the eyes of a cat to tell time or how they live in a province for years on end and form a family to blend in. Or how they live under the floor board or in the ceiling of their lord's room to keep an eye on them at all times.
Closest thing I've seen to this in anime form is Joker Game and that's only because spies do similar things that ninjas do. Beyond that, it's mainly ninpo and hero cannon fodder for ninjas in anime. Absolutely nothing to do with them being spies.

That actually sounds like it would be pretty interesting if it was done well. I'd even go for an episodic type thing with a different "mark" every time, showing the planning and then having the ninja execute the plan and the struggles of having to improvise and escape when everything goes tits-up. Although admittedly with something like that you'd need to have the satisfaction of at least a few well-executed assassinations as a payoff, I think.
