I have no problem with Wakaba, but aside from "apparently dumb guy is competent and selfless" trait, the problem is that his voice is somewhat shrill. Had he been voiced in a deeper voice, he would be slightly less annoying. Other detail I noticed is that they never had a silent moment. Between the clones and Mission Control Cat, as well as Wakaba, there was never a quiet moment for you to appreciate or let the setting sink in. It sounded like they were in a hurry to cover a lot of things in the first episode, maybe because they were risking the series not getting greenlit or getting less episodes, but they never kept quiet for a bit. Also, hearing the Bugs' voices and the colors, it's easy to think that it'll turn out that they are mutations from the red girls, so I hope they build something good for that.
I did enjoy the episode and the music is good, but they need to tone down the amount of talking at the very least for you to absorb and observe.

I'm the same poster. The biggest weakness is probably the pacing, because there will be comparisons to KF. A slower pace there was acceptable and welcome because it was sorta like watching a documentary, but for action/adventure, it has to be/could be faster. But it was breakneck speed here, so you couldn't really absorb what's happening because they keep talking, or there's no background shots to show you how fucked the world is. This setting should focus on the characters and the background, but if you only focus on the characters mostly, it will be less engaging.
Still, I pretend to watch all 12 episodes, as well as KF2. For better or worse, I waited 2 years for this, and it will be either closure or the start of more projects or seasons. I like it, it feels like Kemono Friends if it was made in a shadow mirror universe. Clearly it's darker, yet the elements are there. The characters are simple but earnest, there is promise of exploring a world since the reds only know about an island so far, there is mistery in why the hell te akamushi have such human screams, and Wakaba is pretty much a mix of Kaban and Serval.

I think there's a pretty simple explanation to this; negative space. The main tree is massive and in a wide, open area, lot's of shots highlighting the empty air from the building-tops and most importantly, reddish flat-coloured background the hazy dark skies in the new version. Not to mention the japariminitree-bus they all operate out of in the new adaptation which is very enclosed, and importantly, safe, most shots are taken closer in the characters and the bus itself sits within a fairly confined space. I might also add the color schemes are more distinct in the original. Frankly the real question is whether they've lost members, they're appealing to a wider audience or it was just a fluke that the original had dynamic cinematography.
Note that I'm not neccessarily saying that this is good or bad cinematography because I hardly know anything about the field, but it's definitely a lot more distinct in it's visual direction than the new version is.
Also I'm really surprised at how many people aren't aware of the fact that this is an expansion on their original shoe-string budget animation and think it's some lead-on from KF. It was in the season's top 3 for a while so it's not as though being really good is a surprise, but the way they tied everything together was still better than what I expected. It's rare, and really nice, to see such a well-rounded story. I guess it helped that Tatsuki got to make it twice.
Since the beginning I was always thinking it was kind of like some computer simulation-Japan, maybe a virtual reconstruction, wasn't far off. Also that the mission of the reds would likely be to rescue Wakaba.

They never showed where the actual Earth was in relation to the ship, it's probably not sitting directly below. The Kemurikusa and the walls are all supposed to be confined to within the ship. The bottom layer of blue Kemurikusa mesh that was supporting the crumbling buildings is the bottom of the building zone.
Earth was still perfectly fine in the flashback given that the building copies were all intact, so the presence of a gigantic spaceship was not disturbing the planet, so again it's probably not just sitting 500m above the surface. For how good the rest of the anime was, the last episode was a tad of a letdown. I thought they'd pull another twist to kill the tree, but instead they just kept punching it for 15 minutes, until it died. Wakaba fiddled with touch panels and in the end didn't really do anything, despite the foreshadowing that he might be able to control the tree.
The actual ending was still great, though I was hoping for a lower bodycount. Original Wakaba is still dead, Riri more or less dead, the 3 sisters dead, and 3-4? Rinas, although they should be able to regenerate with time. All said and done, this is most likely going to be my AOTS anyway.

The problem with the last fight is that it used, not one but two deus ex machimas.
First is when Rin is out of water, but thankfully she receives the Midori root, just in time to use it. Thankfully the tree was a gentleman and didn't attack her or the shield whle she was talking to her sisters trough a ball. The second is when she is almost dead, but thankfully the other three sisters come to the rescue, again the tree is a gentleman and allows them to talk a bit. How did the sisters get there, are they even real or just ghosts, I don't know.

How did a tiny robot transform into a Nushi, when it was established that it takes several small robots to form a bigger one?

Tatsuki is a genius. Seriously, this is the best sci-fi show I've seen in years. It does such a good job setting up and answering all the questions that the bizarre setting raises. All the answers are there, but we have to go on the journey with the characters to make sense of it. This is done in a subdued way that asks the viewer to also engage with the show to make meaning of the setting. Meanwhile we get a host of fun characters and some seriously cool shit. I love the half a train carriage they live in so much. It has a tree growing through it, and they use the roots to pull themselves around. So fucking awesome. It adds so much character to the show.
The animation sucks, but I'll take an interesting world, story and characters over it any day. I am extremely excited to see what Tatsuki is doing in the future. I am also very happy to see that Kemurikusa is selling like hotcakes over in Japan.

Scientist Wakaba planted the seeds of Midori in himself because he knew the seeds couldn't grow in the red fog. Ritsu and the gang find part of the tree growing out of the wall on island 6(?). Ritsu nurtures it to grow and eventually a new Wakaba is born which is why he appears in Midori's water tub in episode 1. This was his plan all along, since he told Riri he would see here again, but it might take a long time. Its possible that the giant tree we see in episode 7 is also the Wakaba tree as this is where we see the discarded labcoat.
