Does Nihon Falcom count as an indie studio? If yes, then Ys Origin.
If no, then Ring Runner: Flight of the Sages, both for the same reason. They're just so well done I enjoy every part of either game Well, maybe not the Rostrum Arcade in Ring Runner or the kind of lame Vault Heist, or the first grappler mission where you play around with trash. The graphics, the story, the gameplay, the replayability, the amount of love put into either game, it brings me back every year. Although I feel Starsector when it's complete will be alongside Ring Runner.

Twin stick shootans. Assault Android Cactus, Nex Machina, Crimsonland, Synthetik(Although I haven't played the F2P counterpart), Wizard of Legend and the most recent Xeno Crisis are amongst my favorites.

I'm trying to think of what felt most pretentious and boring and on that end I've always tended to avoid games like Limbo or Braid(Dunno about limbo but Braid seemed like the stupidest shit to me), but in terms of what felt like a really poorly made game I'm going with ARES EXTINCTION AGENDA. It has wonderful music and sub flash-game tier everything else and it pissed me off to an unspeakable degree

Unepic. It's a very neat idea for a game but I truly despise the pop culture references
I'd like to play Phoenix Point but I'm waiting, probably a year or so until the epic storetards beta test the game, apparently it's buggier than Firaxiscom and has a lot of unfinished content so that's a disappointment, but a relief that I haven't considered buying it.

Creeper World 4, because 3 was an extremely fun game and is my go to for listening to podcasts or streams(E3) in the background.
Sakuna of Rice and Ruin, because it feels like an eternity since I've first been introduced to it
And finally whatever the Momodora team comes up with, because Minoria was a pretty fun game although I admit I'm starting to get sick of games where your parry/dodge counterattack is your strongest move

I'm not sure if either counts as obscure, but Starsector and Ring Runner.
Ring Runner is an arcadey, space 2d dogfighter with one hell of a ship builder. You have so many options to choose from, including flails that you control with the right analog stick, shittons of turrets and missiles, heat venting projectiles, space magic, cloaking technology and physics beams
Star Sector is a bit of space Mount and Blade, with the combat being a bit of Ring Runner. But really it's the type of game that utterly fulfills anything I'd want from the likes of Star Citizen, besides maybe production quality(and even then I'd take the 2d sprites and gameplay if it means I only need to download 200-ish MBs for the game). It has such a well crafted world you'd stagger to think the game is 15$. Planets and systems have economies impacted by the events in the game. The world evolves without your input. There are so many events and storylines to go through, you have so much freedom in what you can do and there are so many things considered by the devs you'd think they're actively watching your playthrough and sneakily updating the game to surprise you. And it has quite the ship builder too, it's not as deep as ring runner in my opinion but I think that's to accommodate you controlling an entire fleet instead of one ship.

Besides the previously mentioned ones
>Orcs Must Die! - TPS/Tower Defense hybrid. A bit on the easy side but it's great. I have not played the second game because it's mainly co-op and I have no one to play it with, but the hot sorceress gives me hope that it's good.
>Pharaoh Rebirth+ - A 2d platformer with some metroid-like elements. Excellent sprite art and music, wonderful gameplay with a lot of unlockables and replay values, and a fun light hearted story.
>Proxy Blade Zero - A very low budget hack n slash, it's not the best of games, visually or mechanically but I've had more fun with it in the short hour playthrough than I remember having with the likes of God of War.

Sort of. The only H part is in the after boss cutscenes and there's SFW alternate cutscenes so that it can be sold on steam. The actual gameplay itself is as innocent enough to get the old NES seal of approval. It's actually a pretty fun game too. I just wish it was more than just 3 dungeons right now.

There's the old Maze of Galious remake, which that yiff yaff game looks like it wants to be when it grows up. There's Pharaoh Rebirth, which I think is indie and haven't ever actually played. Bunny Must Die is ALMOST a ruin explorer. There's also La Mulana 2 of course.

If that's your requirement for ruin exploration games, even Dark Souls would count. Or for instance Rain World if we want to keep it indie.
