JC2's faction war is lame, they never fight with each other, it's all just against the gubmint. The only time it matters is when you can pick one to storm the last stronghold with, and it's just personal preference since none of them have unique stats or anything (the vehicles they use have different traits but they're not used in the last battle anyways)

Sadly, that's more fluff than an actual mechanic. You barely see anything besides sometimes both types spawn and one starts shooting the other but that's it.
Only thing that matters for that "faction warfare" is if you pick a side, then you gotta fight the other unless you keep balancing your reputation very, very well.
Or you can not be a dumb fuck and say no to both sides, establishing yourself as a major drug lord that owns every safe-house around, which was a better option (dunno if it gave more money, better rewards or was easier, but it was the better option).
Also, the factions are irrelevant. All you want is to do safehouses just to passively upgrade your squad size and firepower as well as unlocking extra sewer dungeons for cool rare items and rewards like chainsaws, motorcycles and some very dangerous weapons.
Still, it was pretty great that they included stuff like torturing a faction leader for cash, threatning to blow their base by putting explosives all around it (but you had to blow something for the threat to be credible) and hooking leaders on a powerfull drug so they became loyal to you.
Pretty dark stuff if you don't want to go the hero route.
