Is there any oddities in games that spook you when they come up. For me it's almost entirely a mod side issue but I feel myself getting worried when I know it's about to happen and it's something massive instantaneously popping out of no where.
Was messing with DMCV and as I was about to spawn the biggest enemy boss fight in the game in training mode and as I was doing it I realised it's going to instantly pop in appear potentially right on top of me, made me jump, I knew it was going to happen, I had all the time in the world to prepare for it happening but something very much bigger then me instantly ungracefully just popping into existence like that got me more then any horror game scare.
Same thing happened when I first tried Dawn of War UA mod and spawning one of the giant units in that game and in a sonic fan game a level where I was spawned inside a massive tornado which loaded the texture for it after the level itself also made me jump from it going from a black void to a massive thing around me.
Does anyone else have something like this in games that surprises them in games that isn't intentionally meant to do so?

Something that did and does give me shivers is when lights in Minecraft don't load as they should so you end up seeing a black void where there should be light. It's an oddity to see and makes me mildly nervous

Maybe not really the same as what you're talking about but the only thing that even comes close is when I'm playing a game and I find myself exposed out in open water. It actually triggers my fight or flight response every time without fail, and the deeper and murkier it is, the deeper my asshole climbs back up inside me. Actually I'm not sure if it's worse being able to see or not being able to see, depending on what's down there
The ocean in general is equal parts fascinating and terrifying to me.

I still remember playing the demo of Outer Wilds and landing on the comet.
After some difficult landing (the comet had low gravity) I courageously made my way out of the cockpit and started staring with my binoculars at the whole universe around me.
That's when I saw something weird in the distance. This sort of distortion, getting closer and closer to me, bending the light of stars around. "A BLACK HOLE" I thought, as my feet started to detach from the ground while we came by it, but in a quick move I point my suit boosters down and glue myself to the ground.
Moments pass and I think to myself, "Wait, if I got pulled, what about…?" and as I turn around behind me I see my space ship already miles away, floating in space, getting closer and closer to the black hole, and eventually, disappear in it.
I was suddenly overcome by this primal, existential dread, knowing my oxygen reserve was slowly ticking away, and I was not only going to die, but I had all the time to think about the mistakes that led me to that situation.
Never have I felt such a thing in any other videogame.

On another note, I really find things that move in uncanny ways to be very unsettling. I don't mean twitching or flailing (every gambryo engine does that), I mean like a 30 fps game suddenly having a creature or something moving at 60 fps. The closest I can pin it to is how stop motion looks; solid and tangible, but it moves in a way that is not natural.

I've only seen it done in some fan games, usually 2D. There was this sprite mlp game that had you moving around and near the end of the game, everything starts chasing you, but the last creature before the exit moves at 60fps, not 30, and it's fucking horrifying because it gives that unhinged "there are no rules" aspect that things like dreams can give you.

I had a very similar experience, except I either exited the ship while flying through space like an idiot or tried to land it on the water planet and got blown out into space by one of the jets, so I ended up floating through the void with my ship flying away faster than I could catch up to it.
A pretty spooky one was when I first got gmod. It was version 9 at the time, and I was inspired to get it from reading that one webcomic made with it about a HL2 rebel following along in the plot of the game. I was a dumbass kid and it was my first experience with that kind of sandbox. The first thing I did was load into gm_construct, which looked much gloomier back in gmod 9 than it does in 10+, and start messing around with ragdolls and NPCs. For some reason though, all of the models had completely solid white eyes. Either their eye position was set somewhere stupid by default so their pupils were rolled into the back of their heads or it was some kind of texture fuckup, but when I realized I was flopping around lifeless bodies of people with blank eyes in a weird, dead silent courtyard with not a single living thing in sight, I kind of spooked myself. Didn't touch the game for a while, and when I did I avoided anything to do with ragdolls or NPCs for some time.
Accidentally discovering the big head guys in Serious Sam TFE for the first time was pretty shocking too.

The desolate coastline in HL2 made me uneasy the first time around.
Especially after you do finally encounter some kind of enemy in a house and kill them off, then everything just goes back to silence and you're standing in this lonely building in an abandoned corner of a dead world.
Something real off putting about that for me.

You should try playing WW2 flight sims, there is nothing spookier than getting surprise buttsex'd over a seemingly empty airspace even though you thoroughly checked your six every 20 seconds especially in something like a Hellcat or Corsair which have zero rear visibility so you have to awkwardly angle your plane in hopes of finding the attacker.
It's even spookier when you're tracking a guy in close combat and he gets obscured by cockpit struts/terrain/clouds etc. for a millisecond only to seemingly disappear off the face of the earth even though he should be right next to you.

This is a hard one to articulate but I have a phobia of animations not matching the framerate of the game. When a character is animated at 15 FPS where the game is 50 FPS, that creates a really jarring effect that's deeply disturbing to me in a way I can't describe. Whenever I see it my skin actually crawls. I essentially can't play games that have this in it. I think Zombies ate my Neighbors for Genesis gave me this phobia. I thought I'd check it out again when I was an adult since it couldn't be as bad as I remembered, right? Wrong, it's actually a thousand times as horrible as I pictured it.
Also, yeah, giant enemies popping out of nowhere gives me the creeps, but not in 3D games, only 2D ones. In 3D games it's whatever. Zombies ate my Neighbors also has this problem.

When I was young, almost anything that could pop up unexpectedly was like a potential jumpscare for me. Even the possibility of Navi going "HEY" was enough to make me mute the TV. I couldn't even get through Banjo Kazooie, because Grunty's head would randomly pop up to talk to you in the hub world. But it was much less the actual impact that scared me, and more so the anxiety of anticipating it. Looking back I probably had PTSD from something I don't even remember.

This level from Gears of War 2 where you play through the intestines of the Riftworm made me terrified of vore. The fleshy, bloody colors & patterns of the textures was almost painful to look at. I think it triggered the same parts of my brain that flare up my trypophobia. I had to point my camera down at the floor to even get through it. I can only imagine this level was put in the game because someone on the team had a sick vore fetish and I never want to see anything like it again. The mere thought of being eaten is enough to make my skin crawl, I can't even look at those bad deviantArt drawings of people fat from voring others, that don't show any intestines, without having a horrible reaction.
