Case in point i really like Final Fantasy X-2. It was a fresh new idea to see how a fantasy world that goes through a massive paradigm shift finds it footing. When the machina outlawing religion collapses and the holy mikos are jobless what do they do? where do they go? it was a neat idea.
The music was great, the battle/dressphere system was excellent and the overall story about factions vieing for the religions power vaccum position and a vengeful spirit waking up a world ending weapon were a nice epilogue to a game that like many in the series leave you thinking 'what happens a month after the final boss dies? how does the world adapt?' and overall i look back on it fondly as a neat spin off.
However the team that made FFX fucking hate it. The end of X has the protagonist realise he is not a time traveller, or a ghost or even really a person. He is a dream brought to life to end the dreamers endless cycle of death and suffering and when that happens the dream ends and so does he, leaving the woman he has grown to love behind. Its bittersweet and part of this big thesis statement on the nature of willing vs unwilling sacrifice.
Then X-2 ends bringing him back and the team threw a very public shitfit saying it retroactively ruined the story, with the writer making a X-3 novel as a straight 'fuck you' that killed him off again. Meanwhile the director went on to make FFXIII and ruin his career forever so i guess karma balanced it out.
Point is its a game i like but the original team utterly disowned and the company hates it and considers it a mistake. Theres other examples like Redgaurd for Bethesda, Gears of War Judgement for The Coalition and so on. But which of them do you personally like even though the studio wishes it never happened?

Quest for Glory II
Hearing interviews about development, I'm surprised that Lori and Cory even stuck around for as long as they did. A lot of that game is a direct dig at Sierra and the working conditions there at the time. The oppressed city of Rasier is an anagram of Sierra, and it's absurd laws were inspired by the fucked up nepotistic management where you were basically at the whim of the mood your project lead was in at the time and whether or not you were on their good side. The darkened labyrinthine streets were inspired by the glow of computer monitors on the cubicles during late night development crunches. Even the main villain Ad Avis was a play on Bill Davis, who was their boss at the time.
I guess they didn't hate the series itself, but they hated the machine they had to go through in order to get the series made.

X-2 was fucking awful. Nearly entirely reused assets. One of the worst stories imaginable that ruins the previously known characters (XIII-2 does the same). Ending that's hidden behind talking randomly to every npc in the game every couple hours when it advances chapters.

X-2's battle system is great. At its base its the traditional ATB system but the new idea is Drespheres. Souls of people who were traditional FF jobs you used to temporarily gain their abilities. The key being the 'garment grid'. A loudout of sorts where you pick a grid for each character and insert job spheres into it with different grid layouts holding more jobs or having more effects. For example you could be on white mage but know a high damage attack is about to hit and have your grid set up so moving one job to the right that turn make you a high defence dark knight but also that path on the garment grid gave a temporary buff to defence if you moved that way between jobs.
It was a really good attempt at blending X's swap in swap out party system and a traditional FFV style job system in one and its a shame no other games used it for inspiration.

X-2 had a fun combat system, although not particularly challenging, and it was cool to get to see Spira undergoing a massive cultural shift, but the writing was weak and often just an excuse for fanservice. I'm still upset at what they did to Yuna's character. If they wanted to have a game with 3 set characters that explored the different factions in Spira then they should have made it about Braska; a Yevonite priest who fell in love with a heretical Al Bhed, eloped and was cast out of the church, but still decided to be a summoner and save the world for everyone. Sets out with the help of a young religious warrior and an imprisoned "mad man" who claims to be from the cursed city of Zanarkand, making his pilgrimage and learning more about the world while everyone around them believes he's doomed to fail.
