Pretty safe bet he's an abandoned ARG. We know that Toby has been planning Deltarune since before Undertale's release, so it seems likely he wanted to turn Undertale into an ARG that was hinting to Deltarune's announcement. The Gaster stuff definitely has a vibe of ARG-shit. Toby probably didn't like that people were going to just datamine the game though so dropped it and removed the Gaster stuff.

Gilgamesh originated in Galuf's world in FFV. He showed up in other games because people liked him and because being lost in the interdimensional rift made for a good excuse to have him hop between worlds. Type-0, a game made by people who weren't even working for Square during FFV's creation, has no right to "reveal" a backstory for a character from FFV.
