I'm sure there's far more plotholes than I realize, but other than the blatant abuse of how science works, the big flaw is not being able to create AIs that can kill.
Nearly every monster in the VRMMOs can kill, so you could make a police/army training of AI that will kill. In fact with the VRMMO, you could just make a war-game, where all cadets can kill each other freely with no long-term harm.
And if it's to make artificial soldiers, top-down is better. Bottom up might teach them to adapt, but top down means you aren't limited to human style action and reaction. Why put an AI human mind in a tank when a computer works just fine. In fact- they've shown how the human AI freaks out when it realizes its a clone. Which it will do when its got fucking treads instead of legs, or a metal body.
Not to mention these AI might get real mad once they work out they get deleted the second the war or battle is over. You've just made an army that'll coup you- great work lads.
And if you want to make AI that "break rules"- make life unfair. Give their artificial world limited resources and some better than others in physical and mental skills (which should happen if you copy the mind of a baby and program how it grows up based on it's parents, kinda). You'll soon make a world where people will lie, cheat, steal, and be horrible to one another. In fact- just give them fucking Africa. Surround their environment with monsters/wildlife they constantly have to kill to survive and you will have a grunt easily.
It's not the worst plot-holes I've seen though.
