Is it really a love letter to it, though? You just happen to start off in a small, quaint town, and you go through other towns that progressively get bigger and weirder. But finally going back home to the small, quaint, familiar Onett is such a good feeling at the end.
If any game probably does so, I think it would probably have to be The Sims (1), or going into one of the small towns in GTA V. The Grapeseed area outside of Los Santos feels truly genuine, and it's super comfy.

Doesn't really count. You start off in Podunk 1995, but you're only there for the opening scene before you're in a whole other world. It doesn't celebrate that small town in any way whatsoever.

It'd probably be overshadowed by Mother 1. The first overworld theme you're introduced to is a beautiful and passionate piece that does a great job of setting the game up as, among other things, a love letter to small town America while the one in Earthbound starts off with the Polyanna theme but takes a twist into something more offbeat and goofy to set a new tone for that game.
What overshadows both of them, however, is Mother 3. The game starts off with a rustic small town with wholesome people that knows nothing of conflict but, as the specter of modernity creeps in, it gets adulterated into a world of generic tract houses and shallow consumer whores.

Deltarune oddly. Despite what you may think about the game at large or it's fandom, the small town you get to explore at the end captures the good parts of small, rural towns in the Midwest.
