Nod has been doing experiments by injecting people with Tiberium in the first war, so it's been a thing since the first game. It being a "Tiberium cult" isn't exactly wrong. They also invented the harvester.

GDI started as a UN task force to combat terrorism. They became "literal NWO" in TS because they were looking for means to stop and quarantine the spread of Tiberium.
There's an autistically detailed storyline on GameFaqs explaining the plot from Red Alert all the way to Tiberian Sun.

Forgot to stop pressing the shift-key, now Kane was portrayed as pretty much charismatic, mysterious, and pretty much devious and the biblical references were subtle and not straight out babbling of "If I am cut, do I not bleed?", TS portrayal was full-on messiah and triple-retard, didn't like it, now his TW to KW portrayal was an attempt to combine the two, then there's the turd that was Tiberium Twilight, it's a fucking mess, but I enjoyed the Tiberian Dawn and Red Alert portrayal of Kane than the subsequent muh-fanaticism that got us the identity-crisis Nod in TW and TT. And TD Nod was pretty much cool heavily-equipped mercenary/rebel soldiers that made sense when if put into account that they either had Soviet-surplus military gear from GW2 or newly acquired one bought from their Tiberium resources to researched Uber-Laser weapons, really loved the aesthetics from the TD and Red Alert games, then it kinda went downhill when they had some creative problems with Tiberian Sun and the resultant EA bullshit.

Black Flag was the last AC game I played, and I mostly skipped that one. It was good until Edward turned into a "real assassin". I really liked him when he was just going around doing shit for money. Because that shit makes sense. I would also go around killing people if that made me rich. Fuck the assassin's ideologies. They had a similar them in Watch Dogs actually. Whatever the protagonist was called, can't remember right now, was also doing everything to further himself. He had no morals. When he helped people he made sure to do it in front of others so he would get recognition from it.

The game had a lot of wasted potential, from disciples with special abilities(one could disguise himself and his comrades in British Uniforms to "escort" you as a prisoner to your target) but some of them you get so late in the game, that it's pointless(the game is easy anywway), the horrible, boring and dull "sewer" levels(never unlocked all of them), the crafting system(if I want to sell 20 barells, I have to manually construct each barrel, can't build more than one at a time), the homebuilding mechanic and so on.
And you know they are not going to touch on any of these, they will just apply some filters, introduce new bugs and call it a day.
Honestly AssCreed 3 wasn't as bad as people make it out to be, but maybe it's because I played it for the first time(to properly review and shit on it) two years ago, instead of launch when it had a ton of bugs.

Trying to emulate the governments from directly before the apocalypse is a fruitless endeavor due to the lack of necessary technologies and societal infrastructure, and only leads to corruption and people of rank taking advantage of anyone beneath them.
Emulating a society that thrived centuries ago, using much of the same technologies and infrastructures that they had available then, makes the people of that society strong enough to eventually take advantage of the advanced technology they already have available to them and accelerate towards an actual functioning government. Bad people can't make good times, so make good people that will eventually lead to good times.
Even down to how they would ignore more advanced and powerful weaponry in favor of weapons and equipment that could be easily maintained on the field.

There is no real secrecy in the Tiberium setting either. You say that we don't know Kane's motives, but his motives don't matter. What matters is what he does and what he actually states. Kane is perfectly fine with tiberium overrunning the earth and devastating it. His solution is just to turn humanity into freaks so that they can survive a completely alien environment which would never have taken hold like it did if not for him. He benefits from this in two ways; one in that he controls the technology to survive, and two he controls economy through harvesting tiberium. He survived an Ion Cannon blast and there are hints in the game that he has lived for thousands of years (hence Kane=Cain) and has been behind pulling the strings behind empires and civilizations. Here comes a man claiming to be God, stirring up discord, chilling with sinners, overthrowing our tables and telling us we're a brood of vipers.
