If Super Mario 3 is a play, then Yoshi's Island is a literal pop-up book, which also makes sense because it's a prequel. They're looking back on a recording (drawings) of these past events.
You could say every entry in every series is its own canon unless otherwise stated. Mario probably has more references between entries than, say, James Bond, but nobody is claiming that each of those is literally their own canon.

Super Mario Land
>Bowser is not a current threat. But Mario's story is now famous, and his jealous old rival Wario uses knowledge of Mario's white knight tendencies as a reason to hire an alien named Tattanga to attack a country called Sarassaland and kidnap its princess, so Wario can use the distraction to take over Mario's castle, which it makes sense for him to have, because he's a celebrity by this point.
Super Mario World
>Bowser, meanwhile, is done attacking the Mushroom Kingdom, because they're friends now. Instead he turns to Dinosaur Land for his lebenstraum. Since he's not attacking the Mushroom Kingdom, Goombas are not in this game. Though translation error said the goomba-like enemies were actually goombas in the English manual, later games corrected this. Just so happens Mario and Peach were visiting, since they had friends here from childhood adventures, and get caught up in the foreign affairs of an unrelated country. Bowser had to capture her again to stop her from using her magic to stop this invasion, too.
Super Mario Land 2
>Mario gets back and finds Wario took over his castle. So he takes that shit back.
Super Mario Kart
>They're still friendly enough to go go-karting together though. DK Jr. has also seemingly forgiven Mario for the torment his former master caused to he and his father.
Donkey Kong Country
>By now, Donkey Kong has grown old and Jr. has had a son. DK III gets his bananas stolen by a kingdom known as the Kremlings, and sets out to take them back with his cousin Diddy.
Donkey Kong Land
>when DK III finishes saving his bananas from the Kremlings, DK Sr. challenges him to prove that graphics had nothing to do with how cool his adventure was, so he invites the Kremlings back to steal the bananas again and tells DK to get them back but this time without the fancy graphics. He does so, and his adventure takes him to different places than before, including the city that his father, grandfather, and Mario used to live in.
Yoshi's Island
>At some point, a pop-up book is published about Mario, Luigi, and Bowser's childhood. How accurate it is to real events is questionable, but it is probably at least accurate in broad strokes.
Super Mario 64
>Publishing such a book, so harshly and personally critical of a foreign ruler, would probably not be great for international relations. With that, and newfound knowledge of a source of magical power hidden in Peach's castle, Bowser takes over said castle, again with his magic.
Mario Kart 64
>they go go karting again but given that DK Jr. has grown up and apparently become a deadbeat dad or something, DKIII joins the race instead. Also Mario is nice enough to let Wario join.
