Until the PS3/360 era it was common for the DOS/Windows versions of games to be completely different games than the ones people actually wanted to play, but they were sold under the same name so kids who didn't know any better thought they bought Spider-Man 2, then they got home and wondered what everyone was talking about since the game they got was shit. This is why it's notable in cases like OP wants to talk about, when the different game marketed as if it's a port is actually good.
Just having the same name doesn't make it the same game. By that logic, Sonic '06 is a port of Sonic the Hedgehog 1. Sonic 1 is actually a good example, since the Master System/Game Gear version released at almost the same time is actually a totally different game. They did the same with Sonic 2 as well. Both of these games are actually very good, even if I wouldn't say they're as good as the originals. The MS/GG versions of Spinball and Mean Bean Machine, however, are ports. And they suck.
A better example is Ninja Gaiden. Like Sonic, Ninja Gaiden had a Master System game with the same name that was actually a sequel. But the NES version, with the same name as the arcade version, is not a sequel and was ostensibly made to just be the home version of the same game, but has totally different gameplay, and is widely considered a classic, whereas nobody really cares about the arcade game anymore. It was the NES version that got sequels.
