What are some games that have an atmosphere, how do i describe this, basically games that very effectively convey to the player that not only is there shit going down, and its serious, but that you as a player have to power to return the good? It shouldn't be that simple, but i can't help but think that ocarina of time and metal gear solid 1 did these things very well, i just want good games

All of MM has a lot of this, but to varying degrees, depending on the series. Play order doesn't matter, since the story is told out of order, and many of the games from different series were released in tandem. Play whichever looks like the most fun to you. The Zero series is probably tonally closest to what you're looking for, since it starts hopeless and gets progressively more hopeful. The X series also fits, but takes a serious dip into hopelessness in X4 and X5. Stop after X5 unless you really want more. The Legends series somewhat fits, but not as well. While thematically serious, it usually has a cute, almost comical tone until the end stretch of each game, which gets grim. If you're only going to play one of each, play X1 or X4, Z2 or Z3, and L2. The other MM series almost fit, but they often intentionally don't properly convey the gravity of the shit going down, because it wouldn't be in line with their desired tone.

AC has this in spades. It's cheesy in a way somewhere between 90s anime and MGS1. Play in that order, if you're going to play all of them. If you're only going to play one, you can pick any.

EDF 4.1 if it counts. Most missions send you and a small squad to fight hundreds of giant insects and robots all the while hearing how the Earth is fucked. A lot of the missions later on is pretty much you alone since HQ has to spend manpower somewhere else or everybody's dead and you're the only one left alive to get it done.

Some of the Armored Core games do this, despite the bleakness of the setting and outright kikery of the corporations the Raven/LYNX work for. An example would be how in AC 2 the missions builds up to you, the only reliable Raven, to stop a madman from crashing a moon of Mars onto the Mars colony.

AC4 wasn't all that hopeful, though. The story is told from the POV of a boy that learns to respect and care about an enemy soldier, only to watch the player, who plays the role of the unstoppable force of destiny, kill him. Every cutscene, from the way they're "directed", to the music and voice acting, gives off a melancholy feeling. You pretty much know what is bound to happen to Yellow 13 when you come face to face.
