They're really good when done well.
My favourite is Dark Link as the final boss from Zelda 2. It's a game all about gaining the Triforce of Courage and the final test is literally overcoming your own darkest fears.
Storywise, I think the best stories are those where the protagonist and the antagonist closely resemble each other's character, and where the hero might have even become the villain, or sided with them, had circumstances been slightly different, where the villain is just as relateable as the hero.
But most of the time it is just a lazy design choice.

In TES: Shivering Isles there is a trial during the main quest where you get shadow cloned. The fun is that, the time you reach you there you will be super powerful, and the clone will copy your gear too! Not just your stats!
Now imagine this fight if you played with a broken character! 100% chameleon, above 50% damage reflection and insane amount of speed. Best fucking fight in the game and not as broken as the Tribunal's Gaenor fight (the lucky bosmer) where the luck fortify fuck you over no matter what.

The coolest part about Dark link is that he's programmed to have exactly the same amount of health as you do.
You go in with only 3 hearts he only has 3 hearts as well. He's pretty tough to fight legitimately, so they give you tons of options to cheese the fight, I think Din's fire is the most common one tho if you've been getting heart containers you'll need the upgraded magic meter.

Shadow, Metal Sonic, & Dark Samus could be their own completely different characters, they do not need to just be Echo Fighters.
Shadow can Chaos Control to teleport, use Chaos Spear as a projectile.
The most obvious source of moves would be Sonic Battle.
They could give him OwTheEdge weaponry, though between his shit in SA2 & Sonic Battle I really dont think he needs to resort to that.
Metal Sonic is a robot, so he can do whatever with his robo-shit. Electricity, jet boosters, extending limbs, his hands are claw-like ect. ect.
An obvious inspiration would be from his various boss fights: CD, Knuckles Chaotix, Sonic Fighters, Heroes, Generations, Mania.
He could also take stuff from the Mecha-Sonics in Sonic 2 & 3.
He has the Black Shield from SA2
I havent played Prime series so I am not 100% familiar with Dark Samus, but I damn well know she should play nothing like Samus judging by the shit she does in the bossfight videos of her I watched, plus the shit she does as an assist trophy.

My favorite part of that fight is easily the end, where the environment fades away. The room with the dead tree in the center and the sparse ruins with shallow water is incredibly aesthetic. If there were a place of its like in real life, some isolated part of the world where someone built a temple to some god, their monks maintained a single tree, and it was all in the middle of some wide and shallow river or lake, a pilgrimage there would be god-tier ba-dum tishh
Now that I think about it, the fact that the tree is dead is probably supposed to be related to the water being made evil. I wonder if it would have been alive if you could visit the temple before it was overtaken.

Dark Pit is at least justified in literally being created to be a superpowered dark clone of Pit without his kindness or light but ends up not listening to anyone with his own unique personal weapon and what problem that might give you, but they gave you no time for him to show a neat not fully a villain personality or what could be good about him. Literally. He just appears after a boss, gets thoroughly beaten next mission and leaves for the majority of the entire game then he's completely ruined with what comes next.
Then they fucked up even that concept and took all that power away then made him dependent for flight instead of just having him gain it naturally, reducing him to just a cocky asshole clone of Pit with nothing like Shadow to set him apart from his Sonic now there's no underdog to be challenged by him. Retro Studios never settled on a proper origin for Metroid Prime after they rewrote it in the first game, because the very existence of Metroid Prime is a massive plot hole that would require far more effort to explain than anyone actually cares to write.
It can't be a Metroid because the Chozo created them, but there weren't any Metroids on Talon IV until the Space Pirates brought them there two decades after the Chozo on that planet were wiped out. It can't be a Metroid the Space Pirates brought because there was no way in or out of the Impact Crater without the Chozo space magic bullshit. And it has to be a Metroid, because otherwise it shitting them out in bulk doesn't make any sense.
And no, sticking copies of Metroid Prime's exoskeleton in one room on Phaaze doesn't fix this glaring continuity error, because the devs didn't fucking commit to an explanation for that. Yeah ,watch a few of the boss battles with her, she's close-enough to samus to visually be called a clone, but does insane shit with her bullshit powers.
>Instead of firing normal shots from her arm cannon, she fires a shotgun scatter shot
>instead of firing charged shots, she fires a laser of concentrated blue bullshit
>she hovers to move and strafe
>using bullshit powers, she can deflect missiles

I disagree, If all the cells in a creatures body have the components for a binary explosive, and a mutation causes those components to meet in at least one cell, then that creature would mutate into a being of pure energy pretty quickly.

As a programmer/agdg I would actually say that creating a good clone/doppel fight is harder than a normal enemy from a technical standpoint.
This comes mostly from the fact that by presenting the enemy as the same as you you are setting up certain expectations related to how the enemy should act,the problem with this is that a mechanic that is fully/mostly under player control will always possess more depth than the same mechanic handled by the AI.Thus in order to pull off a good fight against an equal you need to have an incredibly robust AI routine.(Or just directly copy player inputs,but thats just being a lazy fuck)

Depending on the amount of research you do, a mix of AI the regular fighting game "react in miliseconds to your inputs" tier, scripts and copied player inputs from other fights, can be very challenging, check Killer Instinct's Shadows, they are quite thrilling to fight
