I've already argued with you before though. I thought we came to an understanding then, but I guess not.
Your argument relies on linking several unrelated points that ultimately boil down to this - revolution, standardization, arrow key zxcv inputs, left and right handed movement, doujin games, and input customization.
Firstly, there was no control revolution, just the rise in number and popularity of 3D FPS games that are played better with a mouse and keyboard than purely with keyboard. People have, and always will, choose the controls that work best for them and the game. If mech games became popular instead of FPS, you would be arguing in favor of flight sticks right now.
There is no real standard for controls, but the closest thing to it would certainly be keyboard controls simply because that is what computers have used for well over 30 years, well before other input devices were supported, and almost every PC has one.
For arrow keys, that is entirely a matter of preference and comfort as to what keys a person uses, and certainly isn't a standard. Numpad and fghj would be just as valid as any other. You simply do not find that scheme comfortable, while the majority does. Different keystrokes for different folks.
For which hand to use, that depends on what task requires the most speed and precision. With things like FPS, RTS, and top-down shooters, that would be using the mouse to aim and select, while the left hand is used for less demanding purposes. With many 2D games though, like platformers, shoot em up, and fighters, movement inputs are the most demanding for combos and dodging, while jumping and button mashing are relatively less demanding and precise.
Doujin games are primarily 2D, and so use controls and schemes suited for 2D. Most are pretty good about allowing customization, and there's software to get around it for those that don't. Setting the default to something common and adaptable makes pretty good sense for them.
You are absolutely right that controls should always be extremely customizable, and its a damn shame that there are still games out there that don't allow it with good reason. I will forever be pissed that games don't allow me to use a mouse and controller at the same time when it would be the perfect input for them.
A less broken down form of your argument is that doujin games are the cause of arrow key use, which is absolutely untrue. It has been used for games for as long as PCs were around, before mouse use gained popularity. I played Doom, Duke3D, and Quake and almost every DOS game with them, they are my default scheme for emulation, shmups, dungeon crawlers, and fightan games, and I use them for panning my camera in RTS. To say those damn dirty nips caused this is absurd.

I import physical copies of doujin games and have played fighting games with my hands swapped multiple times. I like using arrow keys for them instead though as I am much faster and more precise that way. I don't usually 1cc shmups though. I prefer to complete them a few times and move on as I feel I would come to hate them if I spent too much time on em, and I don't want to hate my favorite genre. I've been trying to get through the last few levels of EDF5 and DLC1 on inferno as air raider and I'm really getting fatigued by it, so its not like it can't happen.
Thank you for posting. spending time typing this was fun and brought back some good memories, and I enjoy trying to improve my internet argument skills. Even if we don't agree and you consider me a dumbass (you wouldn't be wrong), I think you are an alright dude.
