The machinegun doubles as "soft jetpack" for a reason. It's an easy form of movement that also lets you fire downwards and still works the same way as every other gun in regards to upgrading it.
This means you can not only progress the whole game using it instead of the actual jetpack, you're safer from downward enemies as well and you don't have a weapon crippling your gitgud process.
Wanna know what would happen if you had "the best items" in your first run? You'd stop using every single weapon except those two because you don't have to upgrade them at all. The funny thing is, this would make for an horrible experience, since you'd waste every upgrade bit into those weapons (you'd be too used to them to switch) and the charging time of your gun leaves you vulnerable a lot of time.
They are not "the best items" at all, Sword lvl2 can melt bosses if you spam it very close for instance. They are advanced weapons that require knowing the game before you use them. Such as during a 2nd playthrough.
Besides, they fucking ask you if you want to switch the weapon. They give you an option. Why would you not suspect that there's some secret in case you keep your gun with you? And the other "best weapon isn't locked either, you can get it without sacrificing anything. And it's not like they matter that much unless you're doing the real final level anyway.

I doubt it. How is anyone supposed to know that the yes/no choices aren't just for the false feeling of interaction? There's one part in the game where Sue asks, "Did you save me?" and you have to respond with yes/no, but neither response actually affects the outcome of the game at all. What clues the player in that choosing yes/no will lock them into a path of progression from which they can not backtrack midgame?

Don't know what you mean by "breezing through the game". The first choice you're offered is the machine gun. Skipping it for the first time actually makes the game more difficult since 1) you lose the ability to propel yourself into the air and 2) would be stuck with the pea shooter until you find one of the other weapons.

I'll also add that I didn't even know there were other weapons until I looked up YouTube videos of the final boss fight and saw someone using some epic beam weapon which I later discovered was not only the spur, but unavailable to me because I had no idea that getting the machine gun would lock me out of the progression line.
If the boss fight were easy, I'd have just put the game away and never played it. Even if I did play it again, I still wouldn't have turned down the machine gun since there are no clues to suggest an alternate progression line if I did.

I don't know why you're still bitching. The Spur may have the most raw power, but that doesn't make it the best weapon. The Snake can shoot through walls, which gives it a lot of options other guns simply don't have, and is the best weapon of the three for hell if you're going for a fast time. The Machine Gun on the other hand enhances your platforming options greatly and IMO is the most fun of the three to use.

Most of the interactions are either speaking or weapon swaps in the game. It is made clear that whenever a character wants your gun, they ask first, and the Yes/No prompt comes up. Once you get any Booster pack, you can get back to the starting zone and find the Hermit again, where he explicitly says he hasn't finished the weapon yet. Backtracking is required a first time so you know what options you've missed out and what are the new possible outcomes from a new playthrough. The game encourages exploration, since the maps are small and the teleporters near end-game makes it so you're aware of what can be done.

I said the first time. I did take the machine gun the first time, and yes, the MG has a strong perk to it. Therefore, to get the best weapon in the game, you need to keep it and sacrifice the usage of different weapons to finally deserve a massive upgrade. The game encourages you to replay it for different items and endings. You can figure out a lot stuff from seeing the shit you missed. Why is this an issue? If you're referring to machine gun vs polar star, you're challenging yourself by limiting your movement early on, so it's not even good to ignore the machine gun on a 1st playthrough.

You have 3 in a row with minor healing chances during the fight. You're expected to know how to play the game and use the skills you acquired to beat them. You then have 1 last save/heal point before the true final ending, but it's called hell mode because of it's sheer difficulty.

I can tell you that I personally don't enjoy the original soundtrack that much. Call me a faggot but the way Pixel arranged his music simply isn't flattering to chiptune instrumentation. I like the first Cave Story+ remix, but I do know there are at least two, possibly even three remixed soundtracks in total, and all of them except the one I'm thinking of are total dogshit. The one I'm thinking of is quite minimalist and simply transposes the original arrangements to non-chiptune instruments that don't sound grating.
