Except for the fact that Mario was in the city for three arcade games (DK, DKjr and Mario Bros) so we know he had to be there for a significant portion of time.
We also know he's a plumber by trade. Obviously he had to go to a trade school at some point, or worked for a shady plumbing company that taught him on-site.

Now you're just appealing to pedantry. We know that Mario and Luigi were plumbers at the time of the arcade game but haven't been plumbers since. If they were were doing plumbing work in the mushroom kingdom this entire time, why would they suddenly stop?
The mushroom kingdom doesn't need that many plumbers because it's a rural area with lots of empty space. They can afford to build spacious sewers that don't need that much upkeep. But New Donk, being an urban area, needs constant upkeep to stay functioning.
New Donk needs plumbers, the Mushroom Kingdom doesn't.

Nothing you've argued actually has any bearing on whether NDC is their hometown, though. For all you know, they grew up in the MK, moved to NDC to start their business, then moved back to the MK once they started their lives as adventurers. Again, there's been no canonical indication that they spent their developing years in an urban environment, but there is undeniable proof that they started their infancy in a rural home. We've only seen Mario spend his adult life in the big city. You can't say it's his hometown when there's nothing indicated so.

Nothing you've stated means they had to have grown up in the city. Lots of people move away from home to start their adult lives. There are people who grew up in cities that decided to take up a career in agriculture. There are city planners that grew up on farms. Your origins don't dictate your whole life.
