There are 20+ status effects, dozens of useful held items, and over 800 possible party members all with different stats, typings (18 total) and abilities (200+). Pokémon can be in different forms as well. If you count forms as differnt Pokémon you come close to 1000 Pokémon. Pokémon's stats have 3 major determinants (BASE, IVs, and EVs), meaning that breeding and battling can affect your monsters' skills in battle, and who they battle affects how they develop. Pokémon have 6 different stats and also have some that are normally the same for all Pokémon like evasion but can be manipulated by stat boosting moves, abilities, and items.
There are multiple battle modes, with 2v2 and 1v1 being the most common.
I don't see how you can say Pokémon of all games is shallow when the battle system is one of the most complex among JRPGs.

The indication is that Mew was captured and the experimentation on Mew was rather horrible and in the process, she gave birth. Said offspring looked different than her and was violent and more powerful. When? Gen 1 let you do like three gyms out of order, Gen 2 let you do even less, and Gen 3 basically just let you avoid a gym to fuck around in the ocean and maybe catch some golems. Platinum fucked over DP's few options, and from then on while it has been linear it's not like it's that new. Ironically Gen 5 has a lot of side content in the main game but it's entirely hidden behind one HM so it's very back loaded.

Pokemon has always been a reflection of the world around it.
Gen 1 was about DNA augmentation, in particular cloning technology and mixing DNA (See Glow in the Dark Pigs), the starters were regular animals with strange extensions (Cannons, wings etc.)
Gen 2 was Nature vs Man, having the starters very animalistic in nature but a lot of the advancements in the previous pokemons were due to human interactions.
Gen 3 was about Global Warming and environmental destruction, the whole land vs sea is pretty hard to debate that it didn't reflect the Inconvenient truth, regardless of your opinions on the matter, the game reflected this theme well with many pokemon being based on either extinct or endangered animals.
Gen 4 was about Christianity vs Shintoism vs Taoism issue in Japan, this was also where the game opened up more to evolution and to advancements from beyond the player, the legendaries were in abundance since they all had their own corner of the religious debate. The ultimate goal of Team Galactic was a world of their own such that their own belief was the belief of others.
Gen 5 was about the Americanisation of Japan. The starters being based strongly on Japanese mythology and even the main legendary trio being based on eastern legends, however, the Cavalier trio (Quartet?) were more based on western traditions. Pokemon such as Shellmet and Karrablast reflecting this East vs West dichotomy.
I can't really comment on Gen 6 or 7 since I haven't played them that much.
In my personal opinion, I feel that Gen 5 had the most soul put into the story, Gen 4 had the most put into the lore and Gen 3 into the pace of the game.
Pokemon many times were on really solid tracks but got derailed by trying to stay as Pokemon rather than trying to evolve, ironically.

The problem with villains fusing people with Pokémon is that if the hybrids don't battle, there's no real weight to the transformation. Gamefreak won't have this happen in the main series because they don't want an E 10+. rating. I was disappointed enough when Lysandre and Lusamine both had final appearances that made them look like they could battled your Pokémon themselves.
