I was remembering back to films like Freejack and Equilibrium, and I came to wonder if there are any games where you, essentially, "save the world" at the conclusion of the game. Anything like that?

I'd argue that Uplink, regardless of which path you take, ends up in you saving something. One has you save the Internet, the other has you save humanity by destroying it.
