I think what stood out in the early seasons was the writers managed to make the conflict feel more natural and less like the protagonist has to start acting retarded in Act 2 of any plot, also the characters tried to explain their reasoning to each other more frequently.

Griffon the Brush Off: Pinkie decides to give RD's friend Gilda the benefit of the doubt when her behavior seems questionable. Even when she realizes Gilda's indisputably a hostile jerk, Pinkie tries to bury the hatchet with a party for her but Gilda makes an ass of herself.

Fall Weather Friends: AJ and RD start out having a friendly competition for the heck of it but as more ponies gather to watch and they get more proud of their respective strengths, they become too emotionally invested and paranoid about each other.

Green Isn't Your Color: Rarity asks Fluttershy to help modeling her dresses, and both are surprised when it makes Fluttershy a minor celebrity. Rarity is envious and Fluttershy dislikes the job but both are afraid to disappoint the other by being honest. Note that this is a time when it makes a sense for them not to want to be honest specifically because each has reason to believe the other is happy with the arrangement and their time to talk is limited. Even so, eventually they confront the issue.

The show itself was never any good. 4chan banned it which made all the hipsters like it "ironically". Add meme span and you have a show known on the internet but nowhere else.

The only good thing to come out of this was the porn. And that's only due to art assets getting leaked and the show being low budgeted flash.
