It just means the school has to prove itself via its own actions. And with a princess in charge there is little need for an EEA seal to display as a crutch for recognition.

Celestia never made a big deal about the EEA, she simply stated that it was a board that made up the rules of how to run a school for ponies doing what they're best at. Twilight simply began focusing on the approval of an oversight committee because there was a rulebook involved.

The plot rides on a rather common problem with new types of schools. The attempt to apply old standards to new curriculum. In universe the EEA has guidelines for Unicorn Magic, Pegasi Weather Manufacturing, and Earth Pony Cultivation. The friendship school is more akin to a psychology and sociology department and is basically trying to function with Trade School oversights. This is something even brought up in the musical number where each character begins with the 'by the book' setup for their class and quickly adapts it to better suit their subject.

Overall it's a great episode. The character interactions were fun. With the vets of the series turning in their normal goal and the new characters offering some interesting new dynamics. The animation took a step up, I'm liking their use of background/foreground blur. And the dialogue is woven pretty well to set things up and resolve them.
