Atheism comes from secularization.

These nations tried to push the idea religion is a private thing, that the state and church are to be separated and that every belief is accepted.

When faithful people see Islam they see a dangerous sect of infidels bent on conquest we fought for centuries, when atheistic secular people see Islam they just see another private beliefs that can be accepted in their secular society. They are blind.
