What would be the point of wasting so much time, effort and money into creating clone soldiers if they couldn't think for themselves?
It's obvious they are not automatons, but fully capable of adapting to evolving combat situations and responding accordingly. I assume the control that Paxton exerts over them is somewhat more subtle, likely giving them orders they can't obey.
Also, having survival instincts is advantageous, though I imagine they can be easily order to stand and fight to the last, or go on a suicide charge, if circumstances demand it.

They're not clones though, they're the product of incest. I mean, if nothing else FEAR does make you feel sorry for Alma and justifies her murderous rampage.

Yeah, but what motivation would he have to put a stop to his mother and brother going after the very people that experimented on her, forcibly impregnated her, took her children away and left her to rot in a watery grave?
It's not like the game tries very hard to make you feel bad for the corporate fucks you're trying to rescue, and it doesn't seem like the Point Man is all that heartbroken over the fate of his fellow operatives.
