Since MGS1, player characters don't do killing in cutscenes or story moments. Since MGS2, players can beat the entire game without killing, save the Boss in MGS3. The NUCLEAR moment wasn't going to happen. That scene of him walking through the burned African village that was cut was probably Big Boss raging that he is the reason they were infected with the parasites and killed. When you destroy the oil facility, the bodies wash up and go down stream to that village. Even though the village is already raised to the ground before that mission starts, but that is laziness/running out of time.
My point is that Big Boss wouldn't have done much to go full villain, especially as I mentioned, Kojima likes Big Boss. It was just Zero's propaganda that Big Boss is a monster. Though him running away and leaving you, just some soldier of his, to fill his shoes and take the heat for him is pretty low. Also, you can be the monster through gameplay, slaughtering hundreds of soldiers. Hell, the Big Boss who goes NUCLEAR in that village from the E3 trailer, is Demon Snake. Covered in blood and with a larger horn, that only happens when you kill a lot of people.

But that is one of the big themes of Metal Gear Solid, myths and legends surrounding someone being untrue. Big Boss wasn't some amazing super soldier, just a guy who was allowed to win and had help every step of the way. Also the latter point of Medic being brainwashed into being Big Boss is because V is a kind of mirror to 2. Both have protagonists trying to fill big shoes with the aid of training and hypnosis. Hell both even end with Liquid escaping with a Metal Gear.

Just finished this mission again. The game would be a lot better if they cut out the idea of chapters, as 2 doesn't fucking count. Rearrange some missions and cutscenes and have the game end with you taking down Skullface. Maybe have the Quiet mission and the quarantine mission as post-game stuff, so even in victory, the cycle of revenge never ends.

Initially, he wasn't, when he still had mommy issues. By the end of PW, that had changed. Did you not hear his speech at the end of PW, or understand what it was trying to convey? Naked Snake was becoming the Big Boss we knew of in MG and MG2. The fact that the BB in MG turned out to be a photocopy of him doesn't change that fact. He was still entirely Big Boss in MG2.
