I guess MGS 1 and the older Metal Gears qualify (and MGS 2 even though it uses 2 places with 2 different protags but the same spirit remains). Half Life would qualify if it weren't for Xen. Seconding Koudelka.
Nemeton monastery is full of zombies, mummies, ghosts and eldritch horrors. If you are tired of the same "power of friendship" cliche in most modern JRPGS I suggest you give this game a try since the 3 main characters all hate each other.
The game is a bit rough around the edges since it tries to be both a survival horror and a JRPG though, but it's only around 10-12 hours long and it's not very difficult.

I think LA Noire has more realistically sized LA than most games, even if it's only set in a portion of it. Because it's not a GTA type game there's not much there to do, but I spent more hours just driving around it with the hidden cars than I should have.

The problem isn't the scale of the village, it's that the backstory of the place clearly states that there are four biggest families who take care of the sacred rituals. They're the most important dogs in town and are basically their equivalent to both nobility and clergy. Yet, in the actual game, their four houses form the entirety of the village.

I want to say Mario 64, but I wouldn't be surprised if there's actually some lore to it that says the paintings don't actually contain worlds, but are portals to places that exist in real life. Especially since some of them let you out of other parts of the castle.
However, Super Mario Bros. 3 all takes place on a stage. It looks like he's moving, but really the background is just scrolling behind him, just like it is in real life.

Dark Souls 3 takes mostly place around the castle, which you can see from any non DLC level. It reminds me of these Lego Racer sets which took place in this huge arena in a city built around a giant tower that was visible on each boxes, from each biome of the arena. Truly the Bionicles of cars.

A lot, actually, as my mother has an admiration for self-sufficiency that borders on fetishism. Moreover, you keep misinterpreting the problem as the impossibility of a village to be this tiny, when I'm telling you this is a contradiction in the setting of the game itself. The story the game tells just isn't suited for a four-house village.

Precisely, the story calls for peasants, dozens of priests, enough lower-class people to warrant servant's quarters in every house in town, enough demand for toys so that one of the heads of the four main families is a doll-maker, enough criminals so that they can be sacrificed as blind wardens haunting the town's subterrean tunnels. And so on and so forth. I know villages can get as tiny as four houses. But Fatal Frame 2 calls for a much bigger settlement every step of the way.
