Killer is Dead has a few missions take place on the moon, and some important plot characters have a link to it. The final battle takes place in a crater on the moons surface too.

Final Fantasy 8 Prominently features the moon and the final level takes place on the moon. I think the game sufficiently builds up the mystery and atmosphere surrounding the lunar body. It may not take up a whole lot of game, front and center, but it definitely serves as a background framing device and when you finally go there it does good to serve as the climax.
