Secret levels in Overload are essentially Challenge Mode maps where you have to kill X amount of randomly spawning-in enemies before time runs out or you get killed. Killing at least half nets you one upgrade point, and all of them nets you two. Dying sends you back to the original level, though if you end up with less than 100 armor or energy, your armor will be reset to 100 after exiting a secret level.

It varies per weapon. First you upgrade a weapon to Weapon+ using regular upgrade points which gives it one new ability such as penetration shots, enemy tracking, increased RoF, etc. Then you can upgrade weapons again to Weapon++ using super upgrade points, which is a separate and more scarce upgrade point currency. When upgrading to ++ you have to make a permanent decision between one of two upgrades, like between firing three missiles per salvo or faster missile speed and better tracking for homing missiles, increased length of time being slowed or increased damage on impact for the time bomb, automatic firing or increased impact force and smaller firing angle for the shotgun, and increased explosion range and damage or having the ability to penetrate all enemies for the Mega Missile.

Overload is way less bullshit, even if it has hitscan enemies, because the ones present can only attack you with pseudo-hitscan weapons if they get close enough, and those who can snipe you are often well telegraphed, will often move away from you rather than rush you, and can be comfortably stunlocked.
In Overload you will get more shield/energy drops in general, but you'll also get more if you're low on shield/energy so you can keep going for a little while longer. Even on Insane you get 10 points per shield whereas you'd only get 6 in D1/D2 (though in Insane+ you only get 5). Robot generators here can also be destroyed, and enemies are rarely placed in bullshit ambush position you need to trial 'n error around. For that matter you have more tools to deal with enemies around corners.
