So I haven't actually found something related to the fonts except for a .dll (which I will decompile later) but I found a tool to extract stuff from the .iga files, including the scripts, except the tool for changing the scripts to legible .txt is missing the most important program for some reason, the author probably pulled it down. But look, I found the transparencies! Ain't that great? Maybe I can upload all of them later.
By the way, here is the tool I used if someone want to do this by themselves.

I just checked the scripts and they just contain the lines for the game and some references to sprites and sound files. I deleted the D3D9Font.dll and as I thought, the game stopped displaying the lines, so that should be the binary where the font is. If I find something useful I will post back.

The font .dll is actually a native .dll, not a .NET one so there is nothing I can do to view it.
And oh Jesus, while I was writing this I somehow fixed the problem. I'm not sure what I did, but pic related, no longer the ^ replacing é, and the font doesn't go out of place.
To whoever wanted the fix, download this (https://a.pomf.cat/jmyela.dll), rename it EXACTLY to D3D9Font.dll and replace the existing D3D9Font.dll in C:\Program Files (x86)\Flowers\plugin then run the game as administrator.

It's still working for me even after a reboot so I'm sure something I did was right, if you follow my steps maybe it could work for you too.
This is what I did IIRC:
1- Delete D3D9Font.dll from the plugin directory and launch the game as admin, you will notice that there is no text in the main game
2- Download this https://mega.nz/#!XJc0AaAL!mWEiIblIywo9yv5BKziB_wHVl08m2t8Ubm3JSUcOpec and replace the existing D3D9Font.dll in the plugin directory with it
3- Launch the game as admin, you will see the font will change in the main game, but it still won't fix the Amiti^ issue, so close the game
4- Download this https://mega.nz/#!3AU2UKKS!AXqQg7iDZF9aqijRm8t7FnODQBE-59rBi77Gbj8CMYs and make sure you don't confuse it with the one you downloaded earlier. Hint: this one is 80K and the other is 76K
5- Replace the existing D3D9Font.dll in the plugin directory with the latest one you downloaded and launch the game as admin. You should now have the original font and the Amiti^ issue should be fixed

Nope, it seems the font stuff is all included in the .dll which is also uneditable since it's native and not .NET, so it can't be decompiled into something legible.

Tried some files at random, and it worked for 01a_04500.s, tho. Outputs pic related, opcodes suggest those are subtitles, but I guess it's in some Japanese encoding so I can't tell whether it's OK or not. Needs -x option, try it yourself and see if it works.
I also meant `Crypt()` in igscript.cpp, and it's not reverse engineering - just reading code.

Automne was great. I liked it better than Ete (although Ete wasn't bad). There was so much good angst and suffering, followed by an incredibly cathartic end I cried. There were lots of parallels to Sei/Shiori from Marimite, and Flowers is obviously influenced by Marimite, so to me this felt like it was the authors' send-up of that pairing, except Nerine actually meets Yuzuriha in the end and they follow through with their plan to elope.
