What I meant by not treating it as a manual was less that we should not take it seriously, but more that we are not to take it at face value, and not only because of the high amount of symbolism that you mention. The lay out is heavily oriented on the bible and as we, hopefully, know the bible does not tell only nice stories where people are good, but for a good part the story of wicked people and how it plays out for them. Raping your father may be in the bible, yet we cannot conclude it is approved. The same goes for things like The Last Man or The Last Pope in TSZ. The life of Zarathustra himself and how he copes with the degeneration of existence may however be more intended as a sort of manual for the time being, yes.
