-Lancer v Assassin got the biggest change - the fight starts at the port and Lancer chases Assassin through the city while stopping to fight at certain points, ending at the temple. Lancer puts much more of a fight against the shadow and isn't taken until Assassin uses Zabaniya on him.
-2d Zouken floating around on 3d bugs looks hilariously bad. Zouken and Shirou is treated as an action sequence but is incredibly weak because Zouken just stands there while Shirou swats at flies.
-Realta Nua mana transfers.

Combine this with this natural magical element being "Sword" and his Origin as a human being being "Sword" and he gets a massive boost to anything related to swords. It's at the point where at a glance he can tell you the name of any sword and that he dreams about swords every night.
So where others start from just trying to copy the image, Shirou starts with "what kind of theme/idea/plan did the original maker have?" followed by several other prepping steps, causing the accuracy of the item to be much higher. Now for normal items, this would make it possible to make very convincing replicas but it wouldn't be enough for the high-end magical swords, but there his Reality Marble picks up the slack. Reality Marbles are straight up reality warping, but in very specific ways. What Unlimited Blade Works does is record any weapon Shirou sees, giving him a superb reference to use with his Projection.
And since that shit is so close to the real thing, the World doesn't notice anything wrong with it and just let's it slide.

The Strongest never needed a mana recharge, but Illya is a Lesser Grail and a battery of essentially endless prana. The mana drain required to maintain Herk is high, and the drain to hold a Berserker is high: in conjunction, the average Magus would receive the Kariya treatment. Illya is so ridiculously OP she can regenerate his God Hand over time, effectively giving him more than just 12 lives.
Bluebeard never needed to worry about magical energy because he got all of it from the blood of victims, and from the book that he carried. Ryuunsoke wouldn't have been able to provide much if any mana in a transfer, regardless.

For 2 volumes straight he was little more than a walking corpse that actively did die (Kirei made him better for the lulz). The phrase about Berserkers killing Masters isn't a hard, unbreakable rule. Kariya died because he was a runaway that never became a magus and suddenly underwent a seriously-brutal specialization training that was little more than 6 months with deadly penisworm cancer.
Further, thinking outside the lines of the rules shows bucking said rules is no problem. See also Archibald El-Melloi distributing the drain load of Lancer in order to maintain his own combat prowess, Caster pouring a sword otaku wraith into the shape of a fairy tale hero and claiming it to be a Servant, Arturia's half-living existence, etc.

That takes days, which is effectively a death sentence in this war. Magic preparations she made. Combat preparations, she did not. Hence said sword otaku being able to fend off Berserker at the temple with Caster's support, and fucking ARCHER of all Servants giving him pause.

You need someone of Illya-tier or Ciel-tier to maintain that sort of Servant at full power. Of course, only the Einzberns would ever consider summoning Herakles in a nerfed, more mana-intensive state.
