We see the difference from the cartoon and the comics. Here the motivation for the Autobots driving the Ark was just to clear some asteroids.

Oh and Prime is willing to go "Allah Akbar" with him and his entire crew just to one up their enemies.

Transfans will know what comes next. Volcano awakens the Ark's computer, computer repairs the Autobots and Decepticons and they continue the war on modern day Earth. Oh and we get a two to three pages of pure character bios written as character dialogue that looks downright awkward. Again, it was a toyetic comic.

Speaking of toyetic, the designs here are a lot more closer to the actual toy designs before later in the comic run where they borrowed the cartoon's more anthropomorphic design. Which explains why Ironhide doesn't have a head.

Also instead of Spike it's Buster who's the Autobots' main human friend. Here the dad is a mechanic that would rather his son work on a trade rather than let his son waste his money on a liberal arts degree (Joking aside, were there actual parents in the 80's that thought going to college was the equivalent of going to art school?) Oh and we have the old gag about aliens mistaking our culture for something else.

2nd Issue. Just like the cartoon, both Autobots and Decepticons are on a race for fuel and Starscream is slightly more subtle about his treachery.

Tensions run high and some Autobots are beginning to lose their faith in their alliance with the humans. Also said alliance is now completely kaput after accidentally giving the dad a heart attack by blocking his path with a freaking flamethrower.

Remember when comics drew very nice derrieres? Also we get more of Sparkplug's background of his time serving in the Korean War. And like the cartoon, the last part of the pilot miniseries also includes Megatron having enough of Starscream's shit.

Just as the Autobots stole away the Decepticon's victory, best Decepticon does the same to the former by fucking blasting them from out of nowhere. Honestly I'm not sure if this was intentional in the beginning just to make sure the series continued after the four issues, or the continuation idea came later after the success of the toys and show.
